J meter is not able to record the log-in authentication window, how we can record the the popup windows in jmeter ?

JMeter knows nothing about popup windows. If you mean modal popup which stands for Basic Authentication it can be handled by HTTP Authorization Manager. Another option is providing credentials in URL itself as http://username:password@host:port/path
